When the Chitari were defeated they thought that was the end of it. But the real invaders was a disease they brought with them. Earth is infected with a disease that is killing everyone, and the only one immune to it is Thor. (Steve and the Hulk are also infected, the disease just acts much slower in them.) Thor originally thinks that it is because he is Asgardian, but discovers that he was actually immune thanks to the stab that Loki gave him in their fight. Loki knew that the Chitari's secondary attack plan was to kill off the planet with a special disease, so in a moment of clarity he created a cure for it and gave it to Thor.
When a cure is made from Thor's blood, Thor confronts his Brother as to why he did what he did. With lots angst and tears, and love.
